I've submitted to the Apex Anthology at 1:30am this morning, but on waking up realized there was a huge opportunity for improvement. Would I be crazy to withdraw the submission (they use Moksha, so no messing with a human required) and resubmit a revised version? I don't want to mess with the editors, but as we're in the same time zone and I submitted at 1:30am, and I'm at place 250+ in the queue, I feel like it's safe to say they haven't looked at it yet.

Congrats on the submission.
If Moksha lets you pull it and resubmit before the deadline, then I would try.

I wimped out and left it as is. I wrote this story specifically for this anthology and worked my butt off for it. Would prefer to get a regular rejection than risk disqualifying myself.

I've done this before, one time. And you won't be disqualified if they didn't read it, that's one of the advantages of digital subs--you can pull a story out because it has an error or a mistake, or because you realize the file got corrupted and removed half, or what-have-you. Provided you withdraw while it's still pooled, you can submit again without any trouble.
In my case I did it, worrying over whether I'd submitted the wrong version (which, unfortunately, you can't check in Moksha). So I withdrew, and resubmitted to make sure.
